This is what I’ve been working on for the last few weeks when I wasn’t doing reading for my Diploma thesis. The pdb viewer is based on the excellent example code from perlmol.org. Sadly, OpenGL::Simple doesn’t support NURBS, and the more complete OpenGL module is suffering from severe bitrot. That’s why there is no ribbon view yet. Also, the font in the alignment frame needs to be fixed-width in order for the alignments to be displayed correctly. The plan is to release this once WURST has been packaged properly, and I have figured out to make it easy to install.

SALAMI search GUI

Sunday, November 5th, 2006For the last few months, I have been working on protein structure search tools for Prof. Andrew Torda. We have decided to call the fruit of this labour SALAMI. The basis of SALAMI are structure alignments calculated using the WURST library. WURST uses probabilistic methods based on backbone angles and enables the SALAMI scripts to calculate structure alignments. A more detailed description of the method is in the works, but for now, I’d simply like to announce that the SALAMI server is open for business. Go to http://cardigan.zbh.uni-hamburg.de/~tmargraf/ and try it out. Just like all cool new web-apps, it is still in its beta phase, but we haven’t managed to break it for a while, so give it a whirl and tell us what you think.
I’m also working on a standalone version of SALAMI with an awesome GUI and a built in alignment viewer, but that still needs a bit of work, and I suspect it will be a nightmare to package so people can install it easily. The basic features are there, but it is still a bit rough round the edges, and I’ve got a few more ideas I’d like to implement. I’ll post a screenshot soon.
